Have $380,000 in private donations already been raised? If not, how is this being paid for given that Atherton voters have commanded the town council to use only private donations?

You are correct. The contract will not be implemented until the town has in hand the percentage of the cost of the contract that needs to be paid by private donations, $250,457. Atherton NOW has promised that should be by April 1. The remainder of the contract will be paid out of funds previously set aside for library construction and building department construction.
