I suggest spreading the $30 million over two years, focus on M-F commute hours, and cover all stations. This is the heart of the Caltrain service. Everything else is optional.

Whatever benefits the most *riders* is the optimal solution. If more riders are at major stations, then those should get priority. Unpopular stations should be closed (at least temporarily) to cut the fixed costs of running those stations.
In the past, Caltrain or local transit agencies have offered free shuttle buses from closed Caltrain stations to open ones. This is an excellent alternative for the affected commuters.
